?Taq polymerase has a nontemplate-dependent activity that adds a single deoxyadenosine (A) to the 3′ends of PCR products.

所以TA克隆不需使用含限制酶序列的引物,不需将PCR 产物进行优化,不需把PCR产物做平端处理(Invitrogen另有平端载体供高确限度酶克隆)。不需在PCR扩增产物上加接头,即可直接进行克隆。

PCR产物的T载体克隆

(一)重组T质粒的构建

一.原理

外源DNA与载体分子的连接就是DNA重组,这样重新组合的DNA叫做重组体或重组子。重组的DNA分子是在DNA连接酶的作用下,有Mg2+、ATP存在的连接缓冲系统中,将分别经酶切的载体分子与外源DNA分子进行连接。DNA连接酶有两种:T4噬菌体DNA

连接酶和大肠杆菌DNA连接酶。两种DNA连接酶都有将两个带有相同粘性末端的DNA分子连在一起的功能,而且T4噬菌体DNA连接酶还有一种大肠杆菌DNA连接酶没有的特性,即能使两个平末端的双链DNA分子连接起来。但这种连接的效率比粘性末端的连接率低,一般可通过提高T4噬菌体DNA连接酶浓度或增加DNA浓度来提高平末端的连接效率。T4噬菌体DNA 连接酶催化DNA 连接反应分为3 步:首先,T4 DNA 连接酶与辅因子ATP形成酶-ATP复合物;然后,酶-ATP复合物再结合到具有5’磷酸基和3’羟基切口的DNA上,使DNA腺苷化;最后产生一个新的磷酸二酯键,把切口封起来。连接反应通常将两个不同大小的片断相连。因为DNA片断有两个端点,所以切割时出现两种可能,一种是单酶切,另一种是双酶切,这两种酶切方法在基因工程操作中都经常用到。对于单酶切来说,载体与供体的末端都相同,连接可以在任何末端之间进行,这样就导致了大量的自连接产物。为了减少自环的高本底,可对载体进行5’除磷酸处理,原理是连接酶只能连接DNA片断的3’OH末端与5’端,所以除磷后载体不会自环。一旦有外源片断插入时,由外源片断提供5’端就能与载体进行连接。通过这种方法可大大减少由载体的自

环造成的高本底。对于双酶切来说,无论载体与供体同一片段上都有不同的末端,这样就避免了载体与供体的自环,能使有效连接产物大大增加。双酶切的另一个特点是能将供体分子定向连接到载体上。

连接反应的温度在37℃时有利于连接酶的活性。但是在这个温度下粘末端的氢键结合是不稳定的。因此采取折中的温度,即12-16℃,连接12-16h(过夜),这样既可最大限度地发挥连接酶的活性,又兼顾到短暂配对结构的稳定。Taq DNA酶扩增的PCR产物,其DNA双链前后末端都有一个游离的A碱基,可以与pGEM-T Easy Vector 末端游离的T碱基互补形成环状重组T质粒。

二.材料与方法

16℃连接过夜。

(二)重组质粒的转化及阳性克隆的鉴定

1 材料

E.coli JM109菌株

2 仪器、用具

超净工作台、离心机、恒温摇床、恒温培养箱、培养皿、试管、1.5ml 离心管、电泳仪、电泳槽、凝胶样品梳、移液器

3 试剂

(1) CaCl2、LB平板(见附录);SOC培养基(见附录);SOB 培养基

(2) RNase A1;Buffer S1;Buffer S2;Buffer S3;Buffer W1;无水乙醇的Buffer W2a

(3) 1×电泳缓冲液(TAE);溴化乙锭溶液(EB)[有毒,小心];琼脂糖;6×加样缓冲液

(4) 酚;氯仿;异戊醇

(5) ddH2O;10×PCR Buffer (Mg2+ plus);dNTP;M13+;M13-;TaKaRa rTaq酶

4 方法

1. 大肠杆菌感受态细胞的制备

(1) 取大肠杆菌JM109保存液50μl,接种于4ml LB(或SOB)液体培养基中,37℃,300rpm振荡培养过夜,第二天取50μl 转接到新的4ml LB(或SOB)液体培养基中扩大培养3h至OD600=0.35~0.4,在无菌操作台上取1ml菌液于1.5ml离心管中,冰浴10min。

(2) 4℃,5000rpm离心2min,去上清液。

(3) 加入750μl预冷的0.1M CaCl2重悬菌体,冰浴30min。

(4) 4℃,5000rpm离心2min,弃上清液。

(5) 加入100μl 冰冷的0.1M CaCl2轻轻重悬菌体,冰浴2h后,4℃保存备用。

2. 重组DNA的转化

(1) 将含Amp、X-Gal、IPTG的LB平板37℃预热。

(2) 于100μl感受态细胞中加入10μl连接产物,冰浴30min。

(3) 将离心管转入42℃水浴,热冲击90秒,然后不要摇动离心管,迅速将其放在冰上2min。

(4) 在离心管中加入SOC培养基300μl,枪头混匀,37℃、150rpm温和摇振60min。

(5) 将200μl 转化菌液均匀地涂布于含50mg/ml Amp、20mg/ml X-gal、200mg/ml IPTG 的LB平板上,37℃倒臵培养过夜,挑选白色菌落进行鉴定。

注意事项:

①制备感受态细胞的全部操作均须于冰浴操作,同时注意近火无菌操作,防止感受态细胞受杂菌污染。

②42℃热处理时很关键,转移速度要快,且温度要准确。

③菌液涂皿操作时,应避免反复来回涂布,因为感受态细菌的细胞壁有了变化,过多的机械挤压涂布会使细胞破裂,影响转化率。

3.重组质粒的鉴定

方案一菌落PCR

(1) 制备PCR混合液:

(2) 用经灭菌的10μl枪头(不用牙签)挑去白色菌落,迅速地使挑取物溶在上述混合液中

(3) 盖上离心管得盖子,在沸水上温育10 min。

(4) 将步骤⑶的样品冷却至室温,离心数秒,然后于管中加入TaKaRa rTaq酶0.25ul。

(5) 按以下条件进行PCR反应:94℃预变性3min;然后进行30个循环反应,其温度循环条

件为:94℃变性1min,57℃退火1min,72 ℃延伸1min;循环结束后72℃再延伸5min。

(6) 取5μl PCR产物在1%琼脂糖凝胶上进行电泳检测。

方案二质粒PCR

1. 碱裂解法少量制备质粒DNA

(1) 用离心管收集4ml在LB培养基(含Amp)中培养过夜的菌液,14000rpm离心30秒,弃尽上清。

(2) 用250μl已加入RNase A1的Buffer S1充分悬浮细菌沉淀。

(3) 加入250μl Buffer S2,温和但充分地上下翻转混合4-6次,此步骤不宜超过5min。

*Buffer S2使用后应立即盖紧瓶盖,以免空气中的CO2中和Buffer S2中的NaOH,降低溶菌效率。

(4) 加入400μl Buffer S3,温和地上下翻转8-10次,室温静臵2min,14000rpm离心10min。

*若离心后凝结块未沉淀到离心管底部,应再上下翻转数次,12000g离心3min。

(5) 将DNA-prep Tube臵于2-ml Microfuge Tube中,将步⑷中的混合液移入DNA-prep Tube中,5500rpm离心1min。

(6) 弃滤液,将DNA-prep Tube臵回到原2-ml Microfuge Tube 中,加入500μl Buffer W1,5500rpm离心1min。

(7) 弃滤液,将DNA-prep Tube臵回到原2-ml Microfuge Tube 中,加入700μl已加无水乙醇的Buffer W2,5500rpm离心1min,

以同样的方法再用700μl已加无水乙醇的Buffer

W2洗涤一次。

(8) 弃滤液,将DNA-prep Tube臵回到原2-ml Microfuge Tube 中,14000rpm离心1min。

(9) 连滤液一并弃掉收集管,将DNA-prep Tube 臵于一新的1.5ml 离心管中,在silica 膜

中央加入25-30μl Eluent或去离子水。

(10) 室温静臵2 min,14000rpm离心1min洗脱DNA。

(11) 取5μL样品,1%琼脂糖凝胶电泳初步筛选重组转化子。

2. 抽提纯化质粒DNA酚、氯仿抽提可以去除碱裂解法制备的质粒DNA中残留的蛋白质。

(1) 加TE稀释质粒DNA溶液至300μL。

(2) 加等体积的酚:氯仿:异戊醇(25:24:1),震荡混匀,静臵3min。

(3) 14000rpm 离心5min,吸上清液,加等体积的酚:氯仿:异戊醇(25:24:1),混匀,静臵3min。

(4) 14000rpm离心5min,吸上清液,加等体积的氯仿:异戊醇(24:1),混匀,静臵3min。

(5) 14000rpm离心5min,吸上清液,加2.5倍体积预冷的无水乙醇,混匀后-20℃放臵15min,沉淀质粒DNA。

(6) 14000rpm离心13min,弃上清液,沉淀加入200μL 70%乙醇洗涤一次,室温干燥,用20μL去离子双蒸水溶解质粒DNA沉淀,-20℃保存待用。

(7) 取5μl样品,1%琼脂糖凝胶电泳检测纯化结果。

3. 质粒PCR

(1) PCR反应体系如下:

(2) PCR 扩增反应条件:94℃预变性3min;然后进行30 个循环反应,其温度循环条件为:

94℃变性1min,57℃退火1min,72 ℃延伸1min;循环结束后72℃再延伸5min。

(3) 取5μl PCR产物于1%琼脂糖凝胶进行电泳检测,方法与试验二相同。

稍微简洁的回答PCR产物的克隆

PCR产物克隆大致分为两类,即平头连接和粘头连接。

平头连接是将制备好的平头载体和补平或削平的PCR产物直接进行连接。载体可用EcoR V或Sma I切成平头;PCR产物纯化后,可以在22℃用DNA聚合酶I作用30min(利用该酶所具有的3’→5’外切酶活性和5’→3’的聚合酶活性)。如果要求不高,PCR产物也可不加处理。如果使用Stratagene公司的pfu DNA聚合

酶或New England Biolabs公司的Vent DNA聚合酶,这两种酶有5’→3’校对能力,扩增出来的PCR产物已经是平头,可以不作平端处理。平端连接的一个显而易见的缺陷是连接效率低下,即使使用很高单位的连接酶,或在反应体系中加入PEG 8000,也只能很有限地提高效率。

粘头连接也可以大致分为两类,一类粘头连接是用某种方法,在载体和PCR产物上产生长的可互补的粘性末端。最普遍的方法是在引物的5’端加入一段某种限制酶的识别序列。如果两个引物选用不同的限制性内切酶识别序列,就可以做到定向连接。另一类利用部分PCR产物3’端带有一个凸出的dAMP的特性,构建3’端带有凸出的dTMP的载体。一般采用的方法是先把载体用某种限制性内切酶消化成平头,在70℃或72℃下在只加入一种dNTP、即dTTP的反应体系中用Taq DNA聚合酶处理半小时(也有人报道处理1~2小时能提高克隆效率,这样加T反应会更彻底)。也可以用末端转移酶来完成加T反应。载体自连、PCR产物串连可以忽略。如果使用ddTTP,效果会更好。这种方法一般称为加T/A法克隆,比平头连接效率高50~100倍。

一、PCR产物的TA克隆

1. TA克隆构建原理:TA克隆系统由Invitrogen公司(San Diego,CA)发展而来的商业性试剂盒,它用于PCR产物的克隆和测序。其原理是利用Taq酶能够在PCR产物的3’末端加上一个非模板依赖的A,而T载体是一种带有3’T突出端的载体,在连接酶作用下,可以快速地、一步到位地把PCR产物直接插入到质粒载体的多克隆位点(MCS)中。

2.操作步骤

⑴连接反应一般在灭菌的0.5ml离心管中进行。

⑵10μl体积反应体系如下:

①取T载体1μl (50ng),加入等摩尔数PCR产物。

②加入含ATP的10×Buffer 1μl,T4 DNA连接酶合适单位,用ddH2O 补足至10μl 。

⑶稍加离心,通常为14-16℃水浴连接8-14hr,或4℃过夜。

⑷转染,蓝白斑筛选同前。

二、注意事项

1.要获得目的基因的TA克隆,PCR产物的特异性要好。

2.PCR产物在TA克隆前要通过纯化。

3.在PCR产物回收、纯化过程中防止外来DNA污染。

PCR产物的TA克隆

通过PCR的方法扩增目的基因片断的过程中,由于往往不清楚

目的基因的DNA序列,获得的目的片断通常需要通过TA克隆的方法,重组到T-载体中,通过序列测定清楚DNA序列。由于在PCR 过程中,使用的DNA聚合酶不同,往往分为2种情况:(1)使用不同的Taq酶,在PCR扩增循环结束后,加上72℃10分钟一个过程,Taq酶可以在扩增产物的3末端加上A,因此PCR产物回收纯化后可以和T载体直接连接。(2)使用高保真的DNA聚合酶,如pfu酶,由于其不能在扩增产物的3末端加上A,得到的DNA序列为钝端,因此,需要在回收纯化后进行加A的过程,通常是以PCR 回收产物为模板,加上一定量的普通Taq酶和反应液,加入dATP(或dNTP),72℃10分钟,然后将加A产物直接用于TA连接。

pMD 18-T Vector是一种高效克隆PCR产物(TA Cloning)的专用载体。它是TaKaRa独自研究开发,由pUC18载体改建而成的。在pUC18载体的多克隆位点处的Xba I 和Sal I识别位点之间插入了EcoR V 识别位点,用EcoR V进行酶切反应后,再在两侧的3'端添加“T”而成。因大部分耐热性DNA聚合酶反应时都有在PCR 产物的3'末端添加一个“A”的特性,所以使用本制品可大大提高PCR 产物的连接、克隆效率。本制品是以最为常用的pUC18载体为基础研制而成,所以它具有同pUC18载体完全相同的功能。此外,本制品中的高效连接液Ligation Solution I 可以在极短的时间内(30分钟-1小时)完成连接反应,大大地方便了实验操作。另外,本制品中还含有Control Insert (500 bp),可用于Control反应。

用途:克隆PCR产物。对克隆后的PCR产物用M13 Primers 进行DNA测序。

α互补和蓝白筛选的原理:许多载体(包括pMD18-T)都具有一段大肠杆菌β半乳糖苷酶的启动子和编码其N端氨基酸(α肽链)的片断基因。宿主具有编码β半乳糖苷酶的C端基因。当二者产物组合在一起,就具有活性酶的产生,此现象称为α互补。由α互补形成的具有功能活性的β半乳糖苷酶,可以用X-gal显色测定出来,它能将无色的化合物Xgal切割成半乳糖和蓝色底物。当外源DNA片断插入到多克隆位点后,就会破坏α肽链的阅读框,从而不能合成与受体菌内的β半乳糖苷酶相互补的活性α肽链,而导致不能形成功能活性的β半乳糖苷酶,因此含有重组质粒载体的克隆往往是白色的,而没有插入外源片断的则是蓝色的。

实验内容:

试剂

pMD 18-T Vector试剂盒,或自己PCR扩增回收纯化的片段,T4DNA链接酶。IPTG,X-gal,LB培养基等。

200mg/ml的IPTG 过滤除菌

20mg/ml的X—gal 溶于二甲基甲酰胺,避光保存。

操作步骤

1. 在微型离心管中制备下述连接反应液,全量为10 ml。

pMD 18-T Vector 1ml*

control insert DNA 1ml*

H20 3ml

ligation solution I 5ul

* 取0.5 ?l进行实验也可得到满意的结果。实际操作时,可按实验需要使用适量的T载体。

2. 16℃反应30分钟(过夜反应也不影响连接效率)。

3. 全量(10ml) 转化至JM109感受态细胞(100 ?l)中。

4. 在含有40ml 20mg/ml的X-Gal、4ml 200mg/ml 的IPTG、50-100mg/ml Amp的L-琼脂平板培养基上培养,形成单菌落。计数白色、蓝色菌落。

5. 挑选白色菌落,使用PCR法确认T载体中插入片段的长度大小。

注意事项:

1. Ligation Solution I 请于冰中融解。

2. 在进行克隆时,Vector DNA和Insert DNA的摩尔比一般为:1: 2 ~ 10。在本制品中,pMD18-T Vector1 ml (50 ng) 的摩尔数约为0.03 pmol,Control Insert DNA 1ml (50 ng) 的摩尔数约为0.15pmol。

3. 克隆时使用的Insert DNA片段(PCR 产物) 尽量进行切胶回收纯化,PCR产物中的短片段DNA(甚至是电泳也无法确认的非特异性小片段)、残存引物等杂质都会影响TA克隆的效率。

4. 按照本实验操作进行连接后,直接进行转化时的连接液不要超过20 ml。当进行转化的DNA用量较大或准备进行电转化时,需对连接液进行乙醇沉淀,纯化DNA后再进行转化。

5. 连接反应请在16℃下进行,温度升高(>26℃) 较难形成环状DNA。

6. 连接效率偏低时,可适当延长连接时间至数小时。

7. 感受态细胞可使用适合于pUC系列载体的感受态细胞,如:JM109,DH5a等。

怎样提高pMD18-T Vector的克隆效率?

1. 纯化PCR产物。切胶回收的PCR片段最好

2. 除去残存的引物等杂质。

3. DNA片段的立体结构、DNA片段的长短都会影响克隆效率。

一般情况下,大片段DNA的克隆效率(连接效率与转化效率)小于短片段DNA,在使用大片段DNA的连接液进行转化时,建议采用电转化方法。

PCR产物难以插入载体,为什么?

1. 确认PCR反应使用的DNA聚合酶在PCR产物的3'端是否附加了"A"。有些DNA聚合酶扩增的PCR产物是平端,如使用本公司的Pyrobest DNA聚合酶(TaKaRa Code: DR005)等扩增得到的PCR产物不能直接用于TA克隆;PCR产物保存时间不要过长, 长时间保存的PCR产物会脱去末端的"A"碱基。

2. PCR产物中短片段杂质DNA太多,这时应切胶回收纯化DNA 片段,回收时PCR产物不要在紫外线下暴露时间过长。

3. 确认感受态细胞的转化效率,使用的感受态细胞的转化效率最好大于108 cfu/mg pUC118 DNA。

4. 确认Ligation Solution I 的连接效率是否降低,多次反复冻融会降低的Ligation Solution I 连接效率。

5. 确认抗生素的浓度是否过大。

6. 最好使用新配制的平板培养基。

转化后的菌落全为蓝色(或淡蓝色),为什么?

插入的PCR片段较短(小于500 bp),且插入片段没有影响lacZ 基因的读框时,平板培养基上出现的菌落有可能呈现蓝色。

插入的PCR产物进行测序时,可使用何种引物?

本制品的载体来源于pUC18载体。因此,用于pUC18载体测序的引物都可以使用。
